I'm 25 hours into the game and it told me to turn off the system. Is the colonel just messing with me?

the colonel goes kinda awry at one point inside arsenal gear and whatever you do dont listen to him, until you get to the end of the hanger then just respond to the codec calls, the virus that was supposed to infect arsenal's ai is disrupting your codec burst transmissions

What about the room with 3 doors that locks you in? Is their a way out?

Yeah that's it stay there and keep answering your codec, after you get a real message Snake will appear
